Kyle Walker-Peters cleared Ismaila Sarr’s effort off the goalline to preserve the visitors’ lead.
In the second half, Watford's Juraj Kucka forced Alex McCarthy into a low save before Adam Armstrong missed an opportunity to double Saints’ lead.
Watford had two late chances to draw level but substitute Ashley Fletcher was denied by McCarthy before Kucka headed wide.
Southampton climb above Watford into 14th with 11 points. Watford are one point behind them in 16th.
