Manucho scored twice after Newcastle United's Abdoulaye Faye headed Senegal into the lead, after making the most of a free kick from Bolton Wanderers' El-Hadji Diouf.
Manucho equalised before giving his side the advantage, scoring from close range after Senegal goalkeeper Tony Syla fumbled at a corner.
Angola were 3-1 ahead with 15 minutes remaining when Flavio scored to put the result beyond doubt.
